If you click the "CEASE" link in one of those system messages to stop the notifications, they should stop for that thread.

I've had this happen when, despite my setting for no notifications, there's some ongoing thread for which I apparently had asked for them. Newer threads seem to adhere to what setting I've chosen.
I tried that as well and they keep coming in.
