How did you install it? Are you using an emulator? If so which one. There are options in most emulators to set keys the way you want.
I'll go ahead and recommend a link or 2 for Nintendo emulators(the program you use to play) and roms(games) for it since you sound somewhat new to the scene.

»www.emulator-zone.com/doc.php/nes/ for the emulators(hardly any game selection at that site)

»www.rom-world.com/dl.php?name=Nintendo for the roms.

actually its a "tom and jerry" game, I dont have any joystick or any additional hardware like emulator rather then my keyboard (i.e the normal keyboard which everyone uses at home, office, schools, airports),

when I double click the game icon, I get the direct 3D graphics but I am unable to start the game, because to start the game we require a start button which is missing in the keyboard

So can we make use of normal keyboard to play nintendo games without any additional hardware

What I'm getting here is that he's calling a platformer a Nintendo game. OK. Here's the deal. We need the exact name of the game, else there's no way we're going to be able to help you.

the game name is "Tom and Jerry -fist of furry", actually when I had downloaded this game, I was not able to open it becoz it was in z64 format so later I downloaded something called as "Project64" to open it.

Project 64 is the emulator. z64 is the file extension of the tom and jerry rom.

You should take a few minutes and try to understand this .

What is an emulator?
An emulator is a program which mimics other systems, such as game consoles. Emulators try to translate or interpret the original program code of the original game and try to make it work on your PC. Games for emulators of cartridge based game consoles are usually stored in ROM files. Games for emulators of CD based game consoles like the Playstation however use the original game CD.

What is a ROM file?
Most classic games are stored on game cartridges. For example the Atari 2600, Nintendo NES and Sega Genesis (among many others) use game cartridges. The games are stored on those cartridges using ROM chips (Read Only Memory). Some people have created special devices which can read the data from those ROM chips and which can save that data on a PC in a ROM file. In other words, a ROM file contains all data from a game cartridge.

»www.pj64-emu.com/manual-and-guides/ go to "keyboard shortcuts" in "using project 64" and you should have your answer.

one more thing: once you are more knowledgeable on the subject you'll find there is more than one emulator for Nintendo 64 that should allow you to change buttons on the keyboard as you wish.
