I had that problem with SP1. I have not yet tried SP2.

For SP1, it turned out to be because I am running linux on a multi-boot system. The linux "/boot" partition was marked active. Apparenty the SP install can get confused if the active partition is not the one from which Vista boots. Solution: Mark the Vista partition active; install SP1; then mark the linux boot partition active (I did the latter with a linux rescue CD).

I have no idea whether your problem is similar or completely different.
