I just logged into my godaddy and checked a domain and it does allow for 'total dns control' which let's you specify A HOST, MX records, CNAMES, etc.

Since it does allow for that, what do you mean 'what do I do' ? You can just plop in the IP address to your web server, and assuming your webserver is also your mail server, your MX record can be mail.webserver.com, You could try an @ to your IP address of the web server too.
