I don't know about the modchips, but the current disc drive modifications don't affect anything else about the 360. The idea was that they were supposed to be readily transparent, and just treat a copied game as a genuine disc. But I guess that's what the "Lite Touch" that's supposed to be coming out will be trying to do.
