I use a Google apps for a free personal domain although I believe it's still technically Google Apps for Businesses. I have not noticed any problems recently like you describe. But I don't send real often to intra-domain users and I only have the one domain.
In the past I know as I test email campaigns for clients messages deemed "spam" will just silently disappear into the ether between being accepted and showing up in my inbox. It won't even show up in my junk mail folder. It's been a while, but I believe one of the triggers that can cause this behavior is if SPF records were configured but the email failed validation.
I never really liked this behavior, but it also prevents reply-to spamming where the message bounces back to a 3rd person.
I have the same package as you mentioned. I've had it for about 3 years now. And just now started having the problem. I sent an email to my self about 30 minutes ago, and still have not recieved it. It's not in the spam filter or anything, never even came back.

I just sent a message to my own account, as well as a 2nd account and both were immediately received. Has your DNS changed? MX records still pointed at Google's SMTP servers?
nothing has changed. Everything is pointing to Google. I tried contacting them but the only thing I get is use their help website which is help-LESS.
I also use the webversion of Google Apps- I don't use outlook or anything.
The email that I never recieved won't even show on my phone- which is an Android and has Gmail on it- Google Apps work fine on it- or at least did until a couple days ago. and now just more and more things are not working
