What should I do with the IBM service partition? Can I get rid of it? If installing wipes the whole drive clean that using the T60 recovery CD's should bring it all back than right?

It may be possible for you to use gparted to copy the recovery partition to another device (e.g. a USB flash drive?) and free up the space.
