I'm not a native but I go to New York a few times a year.
Airport wise my preference is Newark for the ease of getting into the city via NJ Transit rail. That said, if you are traveling with a lot of luggage flying into LaGuardia then taking a taxi straight to your destination is probably the better bet. JFK is about equal to Newark in my opinion.
As for hotel, there is no way you are going to get a decent hotel for $100 in Manhattan. I'd say that closer to $250 per night is the minimum range for a room in Manhattan that isn't the size of a shoebox, has an in room bathroom, and/or isn't a dump.
