Why do you say that a manual transmission is less green than an automatic?
They weigh less and are more efficient. Drive-line loss for a decent manual is 15% or less. Automatics are usually 15% or more. If modern manuals used the same final drive as automatics, they would get better highway fuel economy. Not worse.
Further, automatics are programmed to get the best fuel economy in the arbitrary testing. I doubt they do as well in the real world comparatively.
CAFE is an average. Like you have said. 95% of cars sold are automatic. I doubt any car maker is going to care if their manual version scores slightly worse because they will easily make up that volume with other cars.
