Okay, sorry about the confusion. I posted this not long after I got up and had to do it before I left for work, but I'm home now and will go into more detail.
The technician came to my house to install a brand new from the factory hard drive (so yes there was no OS on it yet...it was blank). He opened the back of my computer and removed the hard drive (actually it was 2 in a raid configuration) and then put the new drive in, closed the computer up, plugged it in and turned it on. He hit the F12 key and it went into (I guess I shouldn't have said booted into before) a screen where he selected the setup option to change it from "raid" to "ahci". He then saved and exited and that's when he inserted his thumb drive. He then went into a "diagnostics" screen where he put it through a few paces until it said it couldn't find the hard drive. He exited out and restarted the computer, hit f12 again and then selected the "diagnostics" option. It was at this point that he told me that sometimes his thumb drive doesn't recognize things so he then uses the "default" utility which looked exactly like the utility he had on his thumb drive. He let the diagnostics run and everything came out good. He exited that program at which point he inserted the Windows disk to start installing the OS. He left then and I finished the Windows installation.
So my question has nothing to do with the actual OS (Windows 7) but with anywhere something bad could hide on a drive BEFORE and OS is installed.
I'd love it if I was just being paranoid and hopefully that's all it is. But that's why I asked about detecting anything and how to remove it if found.
