Sync'ing another iOS device to the laptop will not remove anything from the laptop; so yes, start up iTunes on the laptop, connect the iPhone and select in iTunes what you want to sync from the laptop to the iPhone.

iTunes will keep track of what is synced to the iPad and what is synced to the iPhone separately.
