I do iCloud backups but need to use Itunes to sync music manually added. Sometimes Wi-Fi synce. Have not synced with iTunes since JB. How shall I proceed in order not to mess stuff up? Just now when I plugged the phone in it showed all apps were out of their folders. This is my first JB.

Everything apple related works just like before, iTunes, syncing etc.
JB apps are not backed up by Apples backup tools. For this you need a tool like pkgbackup - it can save your backups in various places like dropbox, local, contact list, etc.
Makes restores of you JB apps, themses and settings a breeze -- Nothin' left to do but smile smile smile
