Are you seeing them in the "All Mail" folder? google by default doesn't completely delete your email when you delete it from a client like the Mail.app. If you are only seeing the messages in the all mail folder then it is syncing properly and you will want to change settings at google.com so that either all mail doesn't show in IMAP or that deleting mail actually deletes it instead of archiving it.

I did a search for groupon on gmail.com to find my tracking info and when I thought I was only going to see 2 or 3 emails, I found the whole collection of groupon since a few months ago basically stored as old mail
