[WIN7] Windows not storing cookies

I had to do a recovery from an Acronis backup, and every since I have been having issues with cookies. Old backups show many entries in:

C:\user\[my user name]\appdata\roaming\microsoft\windows\cookies

I believe that is correct. My registry contains a number of entries named "Cookies" that points to that folder, either explicitly or with a symbolic link to %userprofile%\appdata\roaming\microsoft\windows\cookies

and the ProfileList key points to the correct location.

However, my cookies are not being saved to the windows\cookies folder any more. Instead they wind up in:

... appdata\local\microsoft\windows\temporaryinternetfiles

I have tried toggling on and off the "Protect mode" of IE9 followed by a restart, but still no cookies in the \windows\cookies folder.

How do I get my cookies back where they belong?
