In order to allow the 16-bit to call 32-bit code (and vice-versa), Windows used a technique called "thunking". This was part fo a facility knowns as WOW (Windows on Windows). So the 32/64-bit issues will probably be dealt with the same way. That's exactly how 32/64-bit will be dealt with in Win64. While there is a penalty from the thunking, it is extremely low, something like less than 1% in most situations. Still, my A64 3200+ flies with 32-bit XP, I can't wait to try the RTM of XP64 with some real driver support.
